I’m starting to hear some low, rumbly bass underlying my main distorted tones with my 100A and 200
Sustainors. What my be causing this?

My gain slider gets scratchy, and if it is pegged all the way up (which is almost always is) then sometimes it'll cause some noise, just by sitting there.
Otherwise see if a pre-EQ can remove some low frequencies.

As Taylor said, you should be able to get rid of it with some pre EQ.
If that doesn't work, there is the possibility that you may need to do a re-cap job on it.
